Hi Rishi,

When you actually ran the registration, did it complain about crossovers?

It's not hard to get weird results when viewing registration results, 
because your deformed spec file has files from both source and target.  
For example, deformed flat maps might look funny if not viewed with the 
right topo file.

But your "resampled" fiducial surface (David doesn't like the word 
deformed in this context) should look reasonable when viewed with the 
atlas target closed topo file.  And one should not get lots of 
crossovers on that surface, unless you choose the wrong type (e.g., flat 
or spherical).  If you like, I can have a look at your source and 
target, so I can see whether anything is really wrong, and if so, offer 
advice on how to fix it.  Upload a zip containing source and target 
directories here:
