Hi Michelle,
Okay, you're drawing contours in VOLUME view. This won't work, as far
as I know. Borders only work on surfaces (I think!).
When we want to do what you are trying to do, we use Volume:
Segmentation: Edit Voxels to paint voxels on or off.
But there are a couple of tools I feel compelled to mention:
* Freesurfer does an automated parcellation of the subcortical regions.
These can be imported into Caret.
* Mayo's Analyze software has some tools that do auto edge detection,
that can be helpful in generating slice contours.
If you are "segmenting" just parts of the subcortical structures, then
you can use Volume: Segmentation: Edit Voxels to do that. Sometimes it
can be helpful to start with something close (e.g., Freesurfer
parcellation), and then edit voxels off at the margins.
